Bought some wheels off ebay. Said they would fit my 07 ultra classic. Got the wheels, put on new tires, swapped out the rotors, went to put the damn the damn things on and axel was to large for the bearing. Couldn't find a set of bearings anywhere so instead of letting my bike sit for a week I went to a machine shop and had my axel turned down 1/1000. Installed the wheel, drove it 13 miles and the rotors were hot as hell. Any idea wtf is going on?

 

It would help to know what wheels you are trying to swap. Most will interchange with the correct parts.

Your bike has 1" ID bearings, while later wheels have 25mm ID bearings, which are approx .010" smaller in diameter. Post a photo of the wheels that are giving you problems.
