How the EITMS system works is in the handbook. Here is a good link from Fuelmoto USA that lays it out pretty well. Pay particular attention to the part about WHAT CONDITIONS activate EITMS.

I leave mine on as it helps with heat control and the rough idle when stopped doesn't really bother me. As soon as i blip the throttle and start off it turns off...until one of the conditions are met again.

No, that's backwards. With ETIMS enabled and activated when above air temp above 80 deg at idle your rear cylinder drops out. If a one cylinder idle is better for you than two then you have a real problem.
