Default 2002 Road King - riding rough

So heres the deal....

Had a leak on the clutch cable, which is a whole other animal, but in order to replace the O ring, I had to remove the entire exhaust (to access the clutch release cover etc). Anyways, with that task completed, I put everything back together and it feels as if its idling and riding a bit rough. It feels as if there is a bit more vibration while sitting at stop lights and on the road. I'm not getting any more popping on the exhaust than before. My question is to see if you all have any thoughts as to what the deal might be, such as an exhaust leak somewhere?

Some important notes....

2002 Road King Classic
17,000 Miles
Vance and Hines slip-ons (which were put on in 2011 and haven't had an issue)

Also changed the oils prior to reviving the bike after the clutch cable repair...Syn Mobil1 10w-40 in primary, 20w50 in engine, and Mobil 1 Syn 75w-90 in the trans.

What do you guys have for thoughts on this? Thanks in advance

A new motor mount might be in order. It will give you more clearance between the front pipe and the frame.

Do you mean riding or RUNNING rough?

If running, did you use new exhaust gaskets?
