So, about 3 days ago, i cleaned up the rear of the bike really well, shined the pipe endcaps, etc. and within 200 miles, the right pipe endcap is already turning all kinds of brown/black shades, while the left one is relatively clean, any ideas why?
a tune is up next in the upgrades. soon as the new pipes and passenger floorboards arrive, a fuelpak or power commander will be next on the list, pending which i can get for a better price, im not a fan of power commander, the last one i had refused to accept new maps or adustments, so i'm leaning towards trying out the fuelpak

My bike does the same thing inside the end the color is blackish , this means it's running rich , which won't hurt a thing , it's light brown you don't won't want that is lean . The new exhaust is more free flowing might work on that . As far as one side being a different color , mine does not do that . But your right pipe is the main exhaust the left one is more for show only gets half of the rears cylinders exhaust . If you can afford a tuner great , but rich mixture won't hurt a thing.
