best to remove the wheels, I suppose they could come off with wheels in place, but the difficulty of getting wrenches on the bolts increases greatly
you could looks for another set of "tins" and have them painted, then swap when they are complete.
this is the time to think about having any extra holes filled, rivets ground off and surfaces smoothed etc. these minor things make the difference between a repaint and a custom job

Easiest to remove the wheels, but not necessary. Had my 09FLHTP repainted last Dec. All tins came off without removal of wheels.
Front Fender can be a bear to remove safety clips, but it can be done.
It's a real jigsaw puzzle to reinstall.
If you can run a rachet, you can do it.

On later touring bikes, I never remove the front wheel to remove the fenders. Once you do it a time or two, you can get efficient at it.
As for the rears, it can be done, it's just a lot easier for us with big hands to remove the wheel first.
The service manual shows the procedure pretty well.
