early twin cams had a weak bracket for the tip over switch. it could leave the switch dangling on wires and do pretty much what you describe.
other common suspects:
worn ignition switch contacts- esp with "upgraded" high watt headlight bulbs
main circuit breaker

Just called it a day after 4hours working on this (fill in the blank). First thing checked connections inside fairing, at fuses, relays, ECM, removed and reattached grounds, checked the tip switch/bracket, etc. - nothing. After this, replaced the circuit breaker - nothing. Replaced fuses with new ones (even though they were good) - nothing. There is power coming to the ignition switch and when it is turned to the on position it energizes the other 2 wires. Just can't see that it is the problem and I don't want to install the new switch so it can be returned. Going to try the power relay when I get back at??? From there...

Well the saga continued... got the multimeter out to test relays and my damn meter wouldn't work - WTF!!! Time for church tomorrow morning to ask the big guy to bach off a bit. So out I go to buy a new meter. When I got back home, I pulled the start relay and tested it and SOB the relay tested bad!!! Went to the dealership to grab a new relay and return the new ignition switch I now didn't need, came home and plugged in the relay and PROBLEM SOLVED!!!

had a relay go bad on me on a late 90's harley custom built bike, heard a slight click but no start then start but got worse fast.On the way to the dealer with the relay in hand, it occured to me that the relay looks universal,so stopped at an auto parts store and bought a ford relay switch...problem solved.

Glad you got your problem fixed,even though seemed like a bunch of crap to go through.I had a situation like that happened to me on my 01 FLHT,but it was after I killed my bike.That was it,just click afterwards.After a couple of bumps to soloniod,bike fired up.After that installed a manual push button engagement on my solenoid,and it has saved my butt more then once.problem's like your's can be a nightmare,for sure.

Glad you got it fixed. I was scratching my head about the ignition switch to begin with. It is really nothing more than a rod that turns the 'guts' of the ignition housing and also locks so the forks lock. Usually those things dont need to be replaced unless a tab breaks off the rod or the key hole is just dirty beyond repair - or upgrading to a nice Yaffe one or something.
Anyways, I hate relays and fuses. They are easy fixes and I am always thankful when 'it's just a fuse', but going through all the damn fuses and relays and checking them all individually is just a PITA. And they are also so damn confusing. Yeah, they are labeled for the most part, but some are labeled for one thing but control multiple things. I remember installing my bars and everything worked except my brake lights when pulling the front brake. All the fuses were good, but one wasn't seated entirely, and when I say not seated it wasn't like it was noticeable. It was a dingleberry hair out and it caused the brakes not to work. Fu*& fuses and relays...

Had the same problem...mystery shutoffs....sudden eerie silence on the Wisconsin backroads with the better looking half looking at me like: "well...now what?" It did it a few times on my 98 FLHTCUI on what was supposed to be a couples' getaway on the new to us bike. Thanks to this Forum I checked...yep, had the 40 AMP original main breaker. $6.95 minus my discount at the local HD and we're on the road again, hopefully with the gremlin left behind on my garage workbench...

In 1999-2000 Electra Glides there was a problem and recall with the main circuit breaker. The symptoms were very similar to what you described. Except you said that you had auxilliary power . If you had any power at all, it probably isn't the main breaker. That leaves the tip over switch or the ignition switch which were both problems in those years. The fact that it seems to reset itself makes me think that its the tip over switch and not the ignition switch.
