I have a 2006 Harley Electra Glide Standard. It has never had a radio in it before but I bought a stock radio from a 03 classic and plugged it in. The radio plays just fine but the diagnostic shows BUS ER. When I look up the diagnostic code it shows U1301 on all of the codes. I am guessing there is a short on the bike or something else wrong but I do not know where to start.

Can't say for sure, but one difference between your bike and an '05 or older bike is how the radio gets the vehicle speed information for the Automatic Volume Control to work. On the '06 and newer bikes, it uses serial data from the ECU; on the '05 and older, it uses info from the Vehicle Speed Sensor. My guess is it's the presence of the older radio that is causing the ECU to throw the code.
If the radio is working fine, I'd not worry about the code.
If you want to investigate further, google the code; chances are good you'll find some info on line; or, try the service dept. at a local dealership and see if they'll look up the code in the Electrical Diagnostic Manual for you.
