Possibly just a dirty IAC orifice. Happens to mine once in a while.

Are you holding the front brake when your stopped? That alone will make mine rattle your fillings, keeps the suspension from soaking up most of the vibration

I just also came over to a Street Glide from a Honda Spirit 1100 (basically the same bike as you) and you definitely notice ALOT more vibrations when stopped and ALOT more other noises that you never heard with you Honda, however it does seem like something's awry based on the comment you made about your clutch. Good call on the indy mechanic, I seem to trust them more than the HD stealerships.

lol, I have to agree. My friends said my Honda sounded like a lawn mower. After a while, I had to agree with them.
At 22K, on an 06 checking cam tensioners will likely be a waste of money. You should get over 50K on those things.

they didn't change the tensioners until the 96" motors, and having his checked is a very good idea ,coming from a guy that has 2 motors go from wasted tensioners, one at 23,000 , and one at 68,000 miles on the bike but less than 19k on the 3rd set of tensioners. I would check them.

OP - You shouldn't be pulling in the clutch to start braking. Except for down shifting, you don't touch it until you're almost stopped.

OK, on the "jiffy stand" does the bike actually move on flat level surface? By that I mean without anything else, just the bike idling, doest the "jiffy stand" (sorry HD terms ) move off the spot you sat the bike on?

If it does - your idle has been set to low - you have a bad injector that is inconsistant - you have a clogged airfilter causing a very rich condition - you have a loose motor mount (any of them), or the motor mount has failed (any of them), or very very rarely you have primary issues (generally a failed part in the clutch). Or anyh combination of the above. (are we having fun yet?)

If not - normal.

Harleys do shake, alot compaired to any non-45 degree bike.
