So, you think its not electrically related? It only started after a jump. The jump may have been needed after plenty of times trying to start the bike. Do you think i may have disrupted the electrical system by jumping the bike with the car?

If the car was OFF no problem. If the car was running could be a big problem. While running the car it puts out higher voltage.
Recall bulletin M-1151 and M-1151A
Circuit breakers were defective on your year model bike and caused a recall. Your bike might not have had it done. It shuts off power to the ignition circuit.
My 99 Ultra did similar thing, cut off after riding for a few miles, then restart when cold, was crank angle sensor.
I was going to suggest that also "Bank Angle Sensor" it shuts down the fuel system when the bike goes down. This sensor is to protect the situation shutting down the fuel delivery system in case of a severed fuel line in an accident. It prevents fuel from being sprayed everywhere.
One other thing, because I have owned so many hd's i dont exactly remember what year it was but i installed some autolite platinum plugs...all was good for about 50 miles then the bike shut down and wouldn't run. I trailered it to the dealer and tech going the least espensive route installed some used hd plugs....bike fired right up and no more problems. I have used hd plugs since then. ECM and plugs use a monitoring system called "ion sense". google it cause its pretty lengthy to explain. And lastly, in shool they passed around a spark plug to inspect. No one could visually see a problem.....most people look at them upside down...but turn it right side up and you would see the ceramic insulator slide down and cover the firing electrode. take a look its free.
