low idle can and will effect battery charging. I have also seen where it contirbutes to ultra short life on the stator as it tries to work harder and if there is a week spot in the windings it will fry. Had a bro go through three stators until we figured out he was setting his idle way down about 800 or so, I'ts been 2 years on the same stator rpms set at 1000-1050.
The research I have done tells me that the charging system is only really charging around 3000 rpm's. From there down you are not producing much over 12 volts. I set my Tmax up a little at a time. I had that noise on quick blips on my bike as well until my Tmax learned the new fuel curves and timing curves. It started with a very sharp angle on the graph that I slowly smoothed out. Once that was done I would bump it down a little more and more till I got around 850. I have not noticed any ill effects on the chargind system at all. I also don't let it sit and idle and not charge. Just my experience and I suppose everyone's is different.
