Alignment is simple...
Place a new rocker box gasket on the head & then lay the rocker box in place. Thead the tapered alignment pins (referenced above), into the two center holes (the ones the vent assy bolts to) and snug them in place. The taper on the shaft will "center" or "square" up the boxes on the head. Follow the directionsbin the svc manual to bolt the box in place, then remove the alignment screws and continue assembly.
Regarding shimming the rockers.... You'll need to measure the lateral play between the rocker and the rocker support plate. If the play is greater than .004", then you can get some shims to fill the gap. I got mine from McMaster-Carr online. I have read that .006 is the thinest shims you wanna use for durability reasons. I have measured gaps anywhere from .010" to .020", so .008", .010", & .012" seem to be the most common shim thicknesses - at least for me.
