On the Screamin Eagle Stage 1 Air Cleaner for 08 P/N 29260-08.
That will still allow me to put the Stock Air Cleaner Cover on the bike?

Yes, you can put the stock air cleaner cover back on. It will, of course, give you the option of putting a round or other shaped cover on as well.
