Noise from primary

Noise from primary
Hi looking for some advice/help. Just picked up a 2013 street glide. 103 6spd tranny. Tore primary open and found compensator bad. Replace with screaming eagle one. The bike make a vibrating, almost grinding noise at times and it sounds like it's coming from the primary somewhere. Today took primary apart again and checked all the bearings and clutch plates and all were in spec. I am also getting a whirling noise when letting off the gas. Any ideas?

First is it vibrating or are you just referring to how you describe noise.
Second, noise travels all thru motor, transmission and primary.
It's really hard to pin point sounds sometimes even with a mechanic's two ear stethoscope .
Very possible the double row needle bearings on the input shaft in the transmission or the main drive gear in the transmission if it's not the main shaft bearing like Tsheff said.
I assuming since you been thru the primary twice now, it's probably not that.
You can get a fill on the transmission by tearing down to removing clutch hub.
With bike lifted, remove rear tire and carefully pull belt back so it's free of front drive cog belt drive sprocket.
Now you can hand turn input shaft on transmission. Check each gear range. It should be smooth and free with no catches.
Be sure to inspect seals and bearings on both front and rear wheels. And at minimum, be sure when lifted, there is no noticeable movement in them.
To really inspect them, wheels need to be off and turn bearings with your finger.
A key with your problem is to look at the magnets on the oil plug in the primary and transmission.
That's what they are for. Small fuzz is always going to be present.
Too thick transmission fluid will take out that double row input shaft small needle bearings. So will a worn out primary input shaft bearing.

Just in case you have not done this and I recommend this only as a suggestion....
Add a Signature Line in your USER set up for your bike year, model, and all the letters that Harley recognizes it with. Others will see it at the bottom which enables them to know your exact model if you ever ask a question. All Harleys are not the same and year and all the model letters make a big difference.
Also, add an Avatar of your favorite shot in the USER setup for the small picture others will see in the top left corner of your post.
It's also very helpful to read the 'HDF Site Rules' listed at the top of the new member area.
You're all set.... Enjoy the ride! ______________

I did a SE compensator to replace a bad OEN one on a 2009 RK for a friend. He pulled it onto my lift while I was in the house, so I never listened to everything. I did the compensator without removing the inner primary so I didn't inspect the main shaft bearing. My BAD. As soon as I re-assembled everything and fired it up to test I heard it. Now I go ahead remove the inner primary and do bearings and seals, when I do a compensator. No point in opening it up twice.
