Default where is mileage stored

I have a 2006 FLHX-I. Had 97k miles on it. Disconnected the battery to change starter. Reconnected the battery. Now it has 93K miles on it.
Where does the bike store mileage? Why would it have lost mileage from battery being disconnected?

I believe it's stored in the speedometer itself.........but changing the battery should NEVER have an effect on the mileage status.

I'd keep disconnecting the battery.....you might wind up with a sweet "very low mileage" machine!...LOL, and let us all know if that works!...LOL

Thats what I thought.

I am also getting the U1097 error code, speedometer losing data. Does this mean my speedo is bad? I know it usually means your speed sensor is dirty or there is a faulty connection to ECM, but if I lost miles, then something has to be broken

Mileage is stored both in the speedometer and the ECM itself with the ECM taking priority. Take it for a ride and see if it corrects itself as the ECM checks itself against the odometer reading and may reset. That may be the reason for the code.

If it switched to kilometers, the number would be higher, not lower.

It's your age. At my age, all women are beautiful and I have no idea what the odometer reads.
