Clutch Adjustment jamnut
Adjusted the clutch about a month and a half back. Ran good, no problems. The other day, backing it out of the garage, I heard a noise that sounded like the spring on the sidestand make a noise. Ran it for 50-60 miles, no issues. Go to leave for work yesterday, backing it out, I hear it again and realize it's something else. Pull the primary cover and the jamnut worked it's way loose and is lost to below, nowhere to be found from that view. Thoughts on how to get this out without pulling the whole primary cover?

You can try a flexible magnetic retriever:

Then take a peek through the inspection covers. Since you have been riding it with no ill effects I doubt it has caused any harm. I would not ride it further until the nut is out of there.

You pulled the primary cover or derby cover? Maybe try to fish it out with a magnetic pickup tool?

Pulled the Derby cover at this point. Think the Primary Cover would be better option?

I would..... as several have said, it probably didn't hurt anything else.... but I'd have to see for myself....
It only costs a quart of fluid and maybe a gasket. FWIW, I've reused the gaskets before with no leaks...
