I have had the engine light stay on like you noted. This happened when I did the throttle position with the 9V battery. After 50 starts the light will quit coming on. Or, you can go thru the reset procedure, which is what I did. Whenever I do the throttle reset with the bike running, I don't get the engine light.

I found the exhaust leak, Im not placing blame...yea I am...but my buddy put on the rear pipe and left the original exhaust gasket in there when he put in the new one. It was just double gasketed and leaking through them. No big deal but i took an hour to fix.
Went to bike night last night, put on about 50 miles, engine light only came on once or twice right after it was started then went off quickly. Never stayed on for more than a few seconds. Ran real smooth, almost zero popping on deceleration.

Saw this somewhere else:
"Talked to Jamie at Fuel Moto, he said if you run the bike with the 9volt battery connected you will always throw code P1004."
I don't recall but I think I had the 9V connected and ignition on THEN attempted to set full throttle. Anyway, I got the P1004, did the reset, and all was well.
I only had this issue when trying to set full throttle. I ended up just setting it with the bike running and momentarily opening the throttle.
I think the key to the engine light is to do the diagnostics and see what code it was.
