"does it really make a such a difference?" .... Well, you are a perfect example of how it does "make a difference" on these Asymmetric wheels... Had you followed the correct instructions, you would have never come back with a problem.
Actually the HD 2009 Touring Service Manual that I have doesn't even make reference to the 28-Spoke "Knuckles" at all, it only references what would be the Laced Spoke and Airstrike Wheel.
HD has Instructions available for those Specific 28-Spoke "Knuckles" Front Wheels
So... if you would followed the correct instructions, you would have "Bottomed" the first bearing in the LEFT-SHALLOW side and then inserted the center spacer and pressed the second bearing in the RIGHT-DEEP side until it contacted the spacer sleeve and you would had NONE of this Drama.
BTW, Here is some "Light" reading for the nights you can't get to sleep CLICK HERE ... Recognize your wheel in there?

I don't think you are referring to HD Factory Service Manual ... because The DOT markings on that particular 28-spoke "Knuckles" FRONT are on the RIGHT Side (although some HD wheels use the DOT Markings to indicate the LEFT side)

The depth of the pulley bearing race isn't deep enough
Getting it all right is necessary to center the wheel and brake rotors correctly. The left (primary side) front bearing goes in first and bottoms against the hub. The other bearing bottoms against the spacer but not the hub. I believe the rear is the opposite. The pulley hub on 2009 up bikes has two standard bearings. These bikes have a total of six bearings. I didn’t press my pulley bearings so I don’t have any other details.
