If in doubt, drain well into a clean container and refill with the correct amount using the correct procedure, as per the FSM. If you don't have an FSM get one before you ever wrench on it. OP, I don't recall if you said you have one, if you do, please forgive me!
On some models, it's not convenient to drain the tranny while it's on a jack. In that case, what I do is place on JIFFY stand, pop the plug (first remove the fill plug), then hop on, stand it straight up for a coupla three minutes while making vroom vroom noises, and pray to Sweet Jesus that nobody walks in on me. Replace the drain plug, and follow the FSM to refill. If it's supposed to be measured straight up, place the thing back on the jack, or seek assistance to hold it straight up. If your assistant gets bored, suggest that they make 'vroom vroom' noises while you politely refrain from snorting thru your nose.

Plain and simple, when doing a fluid CHANGE, how much is needed to refill depends on how thorough the draining is. If the level was correct before the drain and only 20 ounces come out, THAT quantity will bring the level back up. If 28 ounces came out, then 28 ounces will be required to refill. If you have a 5 gallon gas tank, do you INSIST on putting 5 gallons in when you stop for gas? Obviously silly, no different with any reservoir being REfilled. Typically the manual listed capacities are for a dry fill and indicate how much you should have on hand so you don't run short during a service, BUT don't indicate how much you MUST put back in after a drain that may not completely drain all of the low spots and crevices.
