I don't think that there would be much difference in power between PCII, III or V. The bike has what the bike has.

Maybe you are using a smart phone thus making it difficult to enter information.
Remember we can not see the bike.
You report:
1999 Ultra Classic of unknown condition, unknown mileage and unknown history.
Basically we have no idea about the general condition of the bike.
So we can understand very little.
We know it is Fuel injection because you have a Power Commander II.
We will guess that you have the CD for the power commander and we will guess you are running a simple canned map.
We will also guess that you either have a 9 pin computer or ordered a 9 pin to USB adapter in order to program it.
We know it should have a first year twin cam motor because it is a 1999..
We know it is Magneti Marelli fuel injection.
You placed straight pipes on the bike so the pipes no longer have a cross over and do not have any baffle either.
Basically you increased noise and have a set-up that is good for wide open throttle only.
There is no mention of engine modifications or air box so we must guess stock.
No idea as to what this means " it hasn't been running right"
Also, no idea as to when the bike functioned correctly.
I would remove the power commander from the equation and see if it runs correctly.
The power commander II adds fuel.
For education, study the power commander II maps and you will notice there is very little change for the most part in the different boxes for canned charts offered.
By chance,was someone playing with the buttons on the power commander with no clue as to their function? Reason...you make minor modifications with low medium and high buttons but the system is addressed on the computer as mentioned before.

With pipes it makes a big difference. The original owner of my bike gave me SE muffler's along with the stock muf drilled out. I could tell it was lean with stock muf . First thing I did was install the SE it was super flat. So right away ordered the PC3 tried some maps & it was way better. Then had it dyno tuned and better yet. Then last summer changed the throttle body out due to TPS being bad. That changed my tune but it always sucked gas at 70mph. So I tweeked it yesterday (actually rewrote over winter) _ made it way more responsive but gas still sucked . Could of been I was so thrilled I went over the c-note. Leaned out more in the 3000rpm and 50%thorttle so will see in a few what that does. That's the bad thing about it for me as I always think it can be better & want to tweek as there so many places to change but it don't even have a 50% position, goes from 40 to 60 so you have to find the mix that works. I noticed some of the other bikes have more positions.
