check for bad hoses in the tank, a known issue. open cap, turn on power, if you can hear fuel there is a split hose.

I replaced my hoses and a week later the regulator crapped out. Do yourself a favor and just replace both of them at the same time.

2000 ultra fuel injected
Get a good penlight not a cell phone light and look through gas fill hole.
You need a small beam of light.
You are looking for loose liner.
Front right by the cross over hose and center of tank.
Liner gets loose and plugs fuel inlet.
Causes fuel starvation.

I am headed to garage to check the fuel possibilities still raining due to tropical storm. I need to ride to rule out electrical slash charging. I am going to test stator also.

I did have an engine code on the rear cylinder.
No codes showing for my bike. I'm gonna start with replacing the engine temp sensor.

thanks for all the suggestions I am working on them slowly.
I looked in tank, I cannot see the hose inlets but I have clear hose for cross over and there is fuel in it, I don't hear fuel spraying on gurgling when key is turned on. I also did the ground check for stator and it seems fine. I have to check manual later but when revving motor to 2000 rpms I was getting a reading in the 40-45 range set on ac. I saw on you tube it should not be over 44. then I read 19-24 per 1000 rpms. it would be in that range.

what year did they start the rear cylinder cut off system for excessive heat.

Check the variable speed sensor by the tranny. That's the same thing my 03 Road King was doing.

Although you have a clear hose for the fuel crossover, it does not mean that a piece of tank liner has not blocked the fuel inlet.
You may wish to consider gaining access to tank by removing the 10 or so sealing screws on top plate in order to carefully review the tank.
Purchase screws first from dealer as they have a little plastic collar...Book says they must be replaced but like everything sometimes you can re-use.
It might not be your problem but highly likely that you have some loose tank liner after 16 years.
Did not understand this "since I have cleaned the hole on the bottom front of fuel intake area. which increased Idle from 700 to 1000 so that helped but did not solve the cut off problem".

I had the same issue +1 Idle Air Control valve. Cheap easy fix.

on the front of the fuel delivery system there is a small hole I read on here to clean that hole out. I did so and the bike idles at a higher rpm now, but when this gremlin acts up it still causes bike to die at stop, and run with less snap when pulling off. It has a distinctly different tone, almost like it is encased in a plastic box. seem to run fine after 35 mph or higher
