Fiber something out of mufflers

On my o5 RKC I had a Vance and Hines two into one pipe.
I did the same thing when I pulled the baffle, but in my case all the packing was burned out.
So I ran down to the local MX shop and got a package of fiber packing and re-wrapped the baffle.
I checked it a month later and most of the fiber either blew out or was burned out.
So I found this place: http://www.burnsstainless.com/sm-scrubble.aspx and bought a pound of this scrubble.
It holds up better to the heat than the fiber, but it still needs replaced every so often.
I have since traded the RKC and moved on to a SGS.

You need to use packing material designed for motorcycle exhaust pipes. It needs to withstand high temperatures. Check with any motorcycle shop for availability.
One symptom I encountered with deteriorated packing was deceleration popping. Very bad. New packing eliminated same. No re-tune needed.
Wrap packing securely around baffle and secure it with a couple of strands of masking tape to keep it in place while installing the baffle

Muffler packing gets blown out over time as it deteriorates and most likely all of your right pipe had done exactly that. The left pipe which gets less flow and heat had not reached that stage yet then when you disturbed it by moving it around it then came out and a bunch of it as you had disturbed it.
It was mentioned by one person that not having the packing in might create all sort of issues and he certainly spoke authoritatively on the subject.. I don't doubt that there is truth in what he says but I also doubt that on a long system like the baggers have and still running the steel baffle that you are going to create a problem but anything that affects exhaust flow/back pressure is going to affect your tune... how much is anyones guess. If you had it tuned real tight, good professional job, it should be negatively affected. If a canned tune or no tune at all then you might get lucky and it might be better.
I sure don't think that it's going to hurt it to ride it and see what you think. I would purchase some new packing and repack when you get the opportunity do buy some proper exhaust packing... no Homedepot fiberglass to save a buck
