maybe you got some grit back there and it vibrated around...or a passenger had metal beads on braids or jacket fringe kinda thing.

how visible is it?

Thinking it's going to happen again probably, I would think about putting some 3m Ni-Doc (sheet vinyl) or something in that area and just forget about it.

Maybe you have a passenger with a little bit of Badonkadonk pushing up in there?

.... but if it's not the really edgy Badonkadonk, i can't see how it'd be an issue

Only 2 possibilities. Vandalism or something you or a passenger did. Do you have a luggage rack on top? There is the possibility of scraping the ends on bungee cords in that area. Have you strapped down something over the top and hooked the bungee cords under the frame rails? A zipper or snap on a pouch are good candidates, zipper on a jacket etc. Being in a rush to get going usually leads to not thinking about what you put down facing the paint. Ever use that area as a temporary shelf for gloves or a helmet? Gloves might have snaps or buckles, a helmet usually has a D ring and other hardware. Is you wife prone to put her purse on the hood or roof of the car? Same habit could carry over to putting it on top of the tour pack. Are you prone to putting any of your stuff on the roof or hood of the car? Same as for the wife.

I didn't do it, nobody saw me do it, you can't prove a thing.

If you are talking about the area where the back pad rests against the lower half of the T/P, I don't know how there would not be any rubbing there. My wife rides there fairly frequently, so there is contact that results in some scratching. It seems to me like that is just one of those things that we accept if we have passengers, kinda like dirt on the floorboard of my truck on the passenger side. I'm not trying to be a jerk, just don't see it as a problem.
