Was it the ECM that came with the bike? Your idle speed can be set/changed with a tuner/map. Curious where you sourced your ECM from?

i found a couple of videos on idle adjustment.turns out you can adjust the cold as well as warm idle.i will undertake that as soon as the weather warms up a little here in the dirty south.

Check the air bleeds inside the throttlebody ( 10 and 2 position) to make sure they are clean. that caused me all kinds of problems. I used carb cleaner and shot it in the bleeds while turning ignition on and then off, let it cycle closed then turn on again until both run clear. I also stuff a rag against the throttle plate, as mine did not want to run very well the first time I did it. I did that about once every 3 or 4 months and never had another problem.

When the engine idles too slowly the crankshaft speed fluctuates. It slows down as each piston reaches compression, then accelerates, etc. This creates alternating loads in the crankshaft bearings which can be damaging. Idle speed is around 1,000rpm for Evos and twincams, at which speeds the crankshaft rotates at a relatively uniform speed and avoids risk of damaging the bearings (big-ends in particular - darned expensive things!).
