I put a fp3 on my all stock bike, in anticipation of adding a stage one air filter and a Vance and Hines pro pipe but, I downloaded the correct map foe the stock bike and I'm trying to auto tune. I can keep auto tuning as many times as I like because once an auto tune is downloaded, the next auto tune fine tunes the current map? Right?

Yes you can autotune as much as you like BUT!!! there are only 6 slots for maps so if you autotune and "finish" instead of apply and continue you will create another map every time you start another autotune session. The current tune you are running will have blue writing below it saying something like current map. You will need to delete previous maps if you fill all the slots up.. (The FP3 will not allow you to delete your current map or the stock map in slot 0.).. I saved the original map I downloaded and every time I tune I delete the prior map.
A quick note in case you didn't know. When you autotune you have two options. To apply learned values and continue or to apply learned values and finish.. If you apply and finish it assumes you are done and if you tune again that is when it creates another map. If you continue it just keeps using the current map. The new maps created will be called "autotune"
also be aware the bike will run a little more poorly during a tuning session and the security light may flash.. totally normal..
