Are you thinking about just the fender or the frame as well? I used a buddies portable band saw when I cut my frame and fender and it cut through them like butter. Then touched them both up with an angle grinder and finished my fender with a bench grinder.
With anything, measure twice, cut once. I used painters tape to mark everything off so I could visualize what it would look like when I was done. I haven't ridden in rain since chopping my bike but with the less fender you have back there, the more water you're going to get on your back. Good luck!

you will get water on your back.
I used an angle grinder with a cutoff disc for my chop. instead of chopping the rear of the fender, i chopped the front of it, and slid the whole thing into my wheel well; that way i had a finished edge on the the back without having to touch it up.
Best advice: measure once, drink a beer. measure twice, drink a beer. measure a third time, drink a beer. at this point, you will know where you want, and be buzzed enough that you will stop giving a ****, and just go ahead and chop.
