Shop around for the manual. You might be able to get it cheaper off of eBay. I would also check with newcastlehd.com. I've found that their prices are very competitive.

91 octane is fine (lower octane is also OK if necessary, but higher is a waste of money). Seafoam is a good sugeestion to clean up the fuel system.
I would avoid purposely running the gas lines dry. That could cause more problems than its worth. Replacing plugs is easy, but I'm sure you probably already know that.

These are good dependable bikes.
In addition to items above....check the tightness of the critical fasteners (as listed in he manual) and other nuts and bolts.
The bolt attached at the left side front cylinder to frame mount is notorious for loosening. Swingarm mounting bolts can loosen too.
If your new to motorcycles...you may want to purchase a torque wrench and some blue Loctite too.
Lastly, as you begin personalizing your bike, buy a set of Progressive Suspension fork springs for your Nightster. Best mod..should have done it the day I got my N.

Sorry to hear about the battery.If you tried to start the bike numerous times after taking it off the trailer(when it kept stalling) it would explain the battery getting run down.May want to invest in a battery tender if you do not already have one.
