The clutch cable is my biggest worry.

I see a type of connector midway down the cable. The little rubber boot used to be here. When I get the stock cables can I just unscrew this connection and attach the new piece or does the whole cable need to be replaced at the engine?

Please help!!
Have you tried looking in the Service Manual? The answers are all there.
If you don't have one, get one and save yourself a lot of headaches and money in the long run.

If you don't have the tools to do the job properly, that includes the SM, take the bike to someone that does. You do want your brakes to work correctly, right?
