Be careful doing that. It does sit too high, I agree. But the fender has about 2" diameter more path than the front tire, so simply dropping the fender will cause the fender to look flat against the tire. You will be fine as long as you don't drop it too much. Lay down some masking tape on the fender struts, eyeball it first, mark your location, then drill the new holes.

Have you made new holes in your stock front fender to lower it so that it will hug the wheel more?
If you have, by how much did you lower it and are you happy with the result? Pics?
I did this both to the stock fender on my '04 Custom and most recently the '70 Sporty fender I've put on it; in each case I lowered the fender about 3/4". The stock fender looked great afterward, while the jury is still out on the old fender (which has the chrome mounting legs on it) as it sits a tad flat.
