Full Stage 1 addresses the other factor, ignition timing/curve. This is done with a programmable ICM on a carbed bike or a programmable ECM, which includes ignition timing control, on a EFI bike.
Note: the current SE ignition modules only raise the REV limiter, they do nothing to improve the stock ignition curve, but do allow you to rev the engine into an RPM range that is not safe for a Stage 1 motor.
The rev limit on 04-up motors is 6200 rpm. Without lightweight pistons and valvetrain work (stage2 & 3) it is not safe to exceed the 6200 rpm limit by much, especially the advertised 7000 on the SE module.

I read some of the articles on haley-preformance and I'm not clear if it's saying the 04' already has a single fire ignition and doesn't need to be change or if they are saying it does need to be upgraded?
