Default Flywheel issues

I pulled primary cover off and noticed teeth were missing on the flywheel . So I replaced the flywheel and starter clutch. I Wrote it about 50 miles but it started making noise like it was grinding teeth again so I pulled to cover the notice teeth are missing on the fly will on this one any help would be highly appreciated

I "assume" your referring to the ring gear that the starter clutch engages with and not the flywheel. But you supplied zero info on the year/model/mileage on your bike.

Are there more than 2 teeth "missing" from the ring gear? The stock ring gear has 2 teeth that look like they are ground down to about 1/2 the normal length, this is normal. When removing the starter, you line up these stubby teeth with one of the starter bolts to allow removal of the bolt.

Does the grinding noise just happen when starting or riding down the road?
Does it typically happen when starting a hot motor after a quick stop to fuel?
