Drilling is no big deal ,, measure twice and drill once lol.. When your done take some touchup paint and a small brush and cover all the bare metal on the edges of the holes...

Painters tape, measure twice then use a sping loaded punch (so the drill bit doesn't walk) and then start with a small drill bit and progressively work up to bigger drill bits until you reach the size required.

Default How best to treat the holes?

I thought of this and the same method for my situation. I have several holes to drill. Fender trim, spears, fender skirt and a rear fender light. How exactly should I treat the bare metal? I was thinking of using a touch up paint pen. The holes won't bee seen when done of course, but might as well match the paint.

Drill as others have said. When your done, take a piece of fine grit sandpaper and sand the paint down a bit a smooth at the edges of the hole. This way the paint is less likely to chip. The touch up.

It's not a matter of seeing it or not, the metal will rust, rust spreads. Then you'll see it.

These step drills are available all over, and do a nice job on sheet metal.
