The plug wires are reversed. With the coil upside down, and the wiring to the coil left in stock state, the rear coil should be firing the front cylinder. In order to mount it the way you have it, you would have needed to swap the firing order of the coil.
Also on the gripace, the switch they tell you to jump together is the kill switch on the bars. It's just a shunt that cuts power to the ignition switch. The ignition switch on the dash is what turns on the bike and fuel pump. Theres really no need to install a toggle in place of the kill switch, I would just jumper it.

Nope, connected it back beforehand.
They are not reversed I can assure you that.
The stock location had the coil outlets facing the front of the bike which had the longer plug wire up and over the horn and onto the plug in the front cyclinder.
I have the same outlet going to the same cyclinder it was originally on.
would the added length of the 4 wires that connect behind the coil have any ifluence on the spark? I added about 10" to each wire. (the small wires that connect to the fitting ont he coil, not the actual plug wires.)

Can you give me a little more info on doing that switch inside the coil. I ordered new plug wires from US cool lines but they are just long enough to install them the way I have them now, i dont have enough slack to cross the wires.

Happens to all of us, don't feel bad.
Look at the plastic plug that goes into the coil. It will be stamped with numbers 1-4 marking the wire locations. Swap positions on wires 3 & 4, and you'll be good to go. You can pull the pins out of the connector and just switch locations to avoid any more wire cutting. You'll need a sharp pin and some patience to get the pins out, I believe there are instructions on how it's done in the back of the manual.
