Hi Fatboy,
not sure about the transport mode- I haven't used it. I have disconnected the batter on my 07 several times though. Turn the ignition on then disconnect the battery. This will keep the alarm from going off.

I ran into the same problem the other night. After a few hours I managed to come up with the solution.
With the fob in range, turn on the ignition, wait for the alarm to disable itself and then pull the maxi fuse.
You can now disconnect the negative lead, though I'm not sure if it's still necessary with the maxi fuse out, I'm going to check that with the dealer the next time I'm in there.
The owners manual also says that the dealer can put the alarm in a 'Service Mode' if you don't want to leave the fob with them when you leave.
If anybody has a copy of the 07 Electrical Diagnostics Manual it probably has all this in there. Someone else here has posted the pages of an earlier manual but nothing recent enough to cover the 07's.

Hey people...air_marshall is correct, and this is the proper way to do it! With the fob in range, turn on the ignition and wait several seconds to allow the alarm to cycle, then pull the maxi-fuse.
Believe me...I went through every other procedure listed on this thread in an attempt to disable the alarm while working on my Fat Boy. And I found it very difficult to read the manual while that damn thing is screaming (the cycle is 30 second alarm...5 second break...another 30 second alarm...another 5 second breakX 10!!!) at 11:00PM in my garage...I don't want to repeatwhat my wife and several neighbors had to say about it! The system is designed to protect the owner from a quick 'work around' that would allow the bike to be stolen.
It's a good alarm system...and it works very well.This is the prescribed method to disable the alarm for maintenance,and by doing this it will certainly reduce your frustration in dealing with this matter.
