I have a 2011 Fatboy and no noticeable sounds in 5th gear...but why not be reasonable and wait until 1k to take it in and let the service department eliminate the possibility of a new transmission being noisy, it's a fairly objective thing too depending on what your rode before.
I wouldn't think they're ready to simply replace a transmission $$$ for an owners noise observance without some due diligence on a new bike. Heck, you should put 1K in within a month with a new bike anyway.
It's still under warranty and problem is already documented. Breaking open a transmission is a little more involved than adjusting the clutch play so I can completely understand where they are coming from.
As the poster above said I think you should get a good night's sleep and maybe repost the question at a later date.

Try buying a new car then telling the dealer it doesn't sound quite right in 5th gear so they need to pull the tranny pronto and check all the gear fittings - report back the results...

not to hi-jack the thread but I'm a tech at a car dealer and if we can duplicate the noise, the trans comes out. we don't get paid if we don't fix stuff. telling someone to come back in 1k miles doesn't pay very well.
