Turn on the main switch, and within 2 seconds press both signal indicators. The digital readout will start to flash all 5 numbers. I forget if it's the left or right signal, but one of them advances the number 1-2-3-4-5-6-7-8-9- etc....., and the other signal moves it to the next number selection. If you get it backwards the first time, try the opposite..... Anyhow, it's really easy on the '09's, but I'm not sure if it's the same for your '06. I'd like to tell everyone on here the factory number which apparently is the same for all bikes, but I don't want to **** anyone off by giving it up, but I recommend everyone change theirs to something other than the factory setting. The method to change it all, and use it's function is explained very well in the manual.

I had my dealer change my default security code to a personal pin. They do it for free on any bike purchased from them. They have a box that gets plugged into the electronics under the seat. Took them about 5 minutes.
It's a good think to know how to manually enter the security code incase you lose the fob or the battery in the fob goes dead. After you do it once it is pretty simple.

Well, I did get her back right before closing time yesterday. The battery in the fob was good, it just wasnt linked to the security module. However the module was locked and they couldnt unlock it. They had to swap out the module to get everything to work. One tech thinks that the module actually took a dump from having a code attempt too many times or something. All I know is I aint gonna use the alarm thingy anymore (unless absolutely necessary). They did me right though, only charged me a half an hour labor to replace the module.

On a side note, the manual did have the steps in it clearly. The problem was that we didnt know the code. I had never changed the code and the factory ones werent working. The tech said that he could try to get it into a maintenance mode, but that didnt work either. From now on though I am going to keep a spare turn signal module (without security feature) so if it ever locks up on me again, I can just swap that out and be on my way.

So if life hands you lemons, and youre supposed ot make lemonade, what do you do with mangos?

Apparently ALL the HD's have the same default code. Someone mentioned it takes the dealer 5 minutes with their plug-in module.... WHY? It's all in the manual.

1) How to change the security to to something other than the factory setting.

2) How to unlock it using ONLY the security code. It take about 5 seconds. I have used it many times when just moving my bike around in the garage when I forget my fob in the house.

You can't just "swap" a security module(TSSM) for a turn module(TSM).
The ECM has to be "mated" with which ever one you use.
Its possible to do it yourself, but it takes time.
