My Springer lowers an inch when I sit on it. You won't have any issues.
HD has anticipated you might want to lower your bike and has determined that a one inch lowering will not negatively affect handling. That's the story behind their lowering kits and shocks in the catalog.
However, a lot of people, to include myself, will testify that you can go a lot lower and still be ok on the lean angle. I've got 2.5" or so on my Springer and I scrape RARELY - when I really lean over with 2-up riding. Riding solo I haven't scraped anything.
Bottom line: You are fine going down one inch.

The reason I ask is my bike is already lowered an inch and I seem to scrape everywhere. I have be riding very timidly an still scrape. I cant make turns from a traffic light and stay in the inside lane without scraping I have to drift to the center lane. I was hoping maybe raising it back to stock height would make a measurable improvement, but after the replies It doesn't seem that it would make much of a difference. I love the way they look lowered but I also love to RIDE my bikes.
