... Just some thoughts ...
I'm not versed very well in the EFI department even thought I have an 05 Heritage EFI. Could it be the throttle position sensor? I'm pretty sure the EFI models would have one as the electrical system needs to know the throttle position for fuel delivery, timing etc ... Could be it's hanging up a bit ... Or could be a return spring or something along that line ... Maybe some Dri-Slide on the pivot points, springs or whatever would help ... I believe you could check the electrial function of the sensor with an OHM meter, but I would check with someone in the know first

Mine does that too. I notice it more if I've stopped for gas or something, then start up and take off quickly, the first stop I come to it'll be idling @ what I would guess to be around 2000 rpms the if I stay stopped for a couple of seconds it goes back to normal. Hasn't caused me a problem, it doesn't sound like a carbed bike, but it sure does run smooth.
