Carb problems seldom cause one cylinder to drop out. It's usually something with the ignition system. That said, did you check the manifold sealing when you changed the carb? Usually a leaking manifold will not simply drop a cylinder without first putting on a snorting, burping, and back-firing hissy-fit of a show.
What type ignition system? But, first things to check would be spark plugs, spark plug wires.
Stock wasted spark-type ignition system - if you can, move the plug wires to the other spark plug- leave them connected the same at the coil & just swap them at the plug; if a wire is bad your problem will move to the front cylinder.
Plugs and wires are cheap, so have you tried replacing them?
