to replace starter seal after removing innerprimary, does starter need to come off or just remove two screws from outside of starter, and jack shaft assemble

 

You must remove the starter jackshaft and the bolts holding the starter on before you can remove the inner primary cover.

 

What year bike? No removing starter jackshaft on my 08, just have to remove the bolts to remove the inner primary.
