What part of the harness was chewed through?? Got any pictures of that??? I always put those "chasing the priest" problems in my memory bank.
And for those who also helped our buddy, check out the post I put on last week. My friend has a ghost on his bike. I've been chasing it for 2 months or more. It's listed under "2005 Classic driveability issues". It's really good reading, and no idea is a bad one to fix this thing.

Sorry, no pictures, behind the oil tank and between the frame and the motor, I guess since it was so cold that night, and everything was still warm from letting it idle while I was checking for leaks, the little critter thought, “hey this would be a great place to build a home”. I hope the little sh*t finds the treats I left for him. Again, thanks for your interest and help with this.

which is it?
If the bike is turning over but won''t fire you have a spark issue or a fuel delivery issue...your opening post specifically said that your fuel pump did not come on and that the engine would not turn over... NOW which is it? Maybe when you were checking the electrical components, you "jarred" one of them enough that it momentarily was working and now has reverted back to not working.
so you can have both problems
