Do your best to prove me wrong long before you dive in. I could be wrong as easily as right unless you have one hellatious vacuum leak at your intake. Is the vacuum cap still on the top of the throttle body? Did you take your TB off for any reason?

was the bike fully warmed up when doing the cam estimator?

Well, I dumped the oil, the footboard, exhaust, and A/C came off, then I took the cam cover off. Yeah, I just got up and went at it cuz now it's in my head and I won't be able to ride again unless I checked the gears.
I took a pic of the outer gears after I took the cam cover off: https://www.box.com/s/b74d3f3373290c1f93c0 I never touched the TB.
I'll start again at around 10 AM and should have it back together for a vtune ride by dinner.

Is it the camera angle or is the rear gear dot a little low?

Checked the inner sprocket dots, did ya?

Well, those dots were not exactly lined up, so I am pulling the cam. It would suck if I didn't enjoy working on my bike. I started having problems with my hands, so they are swollen and tingling. I got 3 of the 4 pushrod out before dinnertime, I need to give my hands a break for a day or so, so I'll hopefully get time to finish it Thursday.

I see what your talking about, the little miss alignment could be some lash in the chain causing the slight shift, not the problem. I'm betting it could be cams a tooth off or a vac leak. I always set mine up in a block and use a straightedge to double check alignment, I also use a straightedge on the outer sprockets also.
