Should I keep the Autotune data sampling going, or is that enough and I can flash the tune to the ECM and take the PV off the bike?

 

That's certainly a good start, but the autotune process shouldn't be viewed as a one time deal. I believe the general recommendation is to do it in chunks of 20 minutes or so, apply the changes, and then autotune the modded tune, etc. There are several reasons for this, one of them being that by default, autotune won't change a VE cell by more than 15% (going from memory), so if the change is greater than that, you'll have to do it in increments. What you want to look at is the changes in the VE table (there's a screen that shows that). When the changes are down to no more than 3-5% in the cells that you ride in (your screen shows a good representation of that), you're more or less done.

 

Besides, once you get 99 hits in a cell it stops counting that cell. Need to save to a slot, disable AT, re-enable AT, pick the slot you just saved to and AutoTune again.
