You might consider Duluth jeans. They build some extra room in the crotch area. And also think about a sheepskin pad for long hauls to avoid the heat from the stock seats.

I picked up the Road Zeppelin Seat Pad. It's very comfortable, quells vibrations and has a cutout.

I've never had a problem with "my boys" on my bike, at work or in the car. I wear boxer/briefs and not all of them fit snug, so there's a fair amount of flop-age.
