Ummm....simplest thing first...have you checked to make sure your plugs aren't fouled?
I had the same symptoms, and after cleaning the plugs & running some injector cleaner thru the system, all is fine.

I've ran with pc and without pc. With fuel pak and without fuel pak. Plugs were fine , but installed new ones anyway. With no changes anytime.

Let the dealer find the problems and fix it, will cost you but you will be on the road again.

I've seen a dodgey Throttle position sensor cause similar symptoms on a buddies '05 softail. It maybe something else worth checking.

could be coils, wires plugs, sensors, wiring, switches, timing, valves, ETC..

Thinking some times we spend more money troubleshooting and changing all the parts that don't need replaced than if we'd just took her into a good shop and had them find the problem and fix what was needed in the first place.

Seem like U've done all the right things so far, but before I'd make a bonfire out of her I'd let someone else who really good take a look.

Hopefully its just a doo-hickey somewhere that needs replaced and U find it.

I would give the engine a compression leak down test.Your valves may have something to do with it in my humble oppinion.

Thanks guys. I've also heard that it could b a valve issue. Guess I'm goin to have to bite the bullet and take it to hd. I took it to my indy, with no luck.
