I would recommend Stage I and also a fuel map change. If you are changing the pipes that means it's gonna breath easier and allow more exhaust out, which in turn means you need to compensate by allowing more air in by adding Stage I. Then you may need to richin' it up by changing the fuel usage. Just my .02 cents. I am sure others may have better or other suggestions.

I agree -- Stage 1 it. Put on a high flow air-cleaner and re-map the air-fule mixture. It is worth it. I just had it done myself and in retrospect would not consider just doing part of it. Do it all at once.
Also, looked into Python 3 slip-ons. I just put a pair on and luv them. They put out a nice rumble. The are made by Vance&Hines for Drag Specialties and run around the same price:

If you change the pipes you will need new circlips, and gaskets (get the s/e ones for $7). I'd get new flanges as well, since the factory ones are huge and hard to deal with compared to some that are out there.
Blue loctite for the bolts in the frame, not the header bollts.
a couple frame plugs (black plastic) that cost about $.50 each to fill the bolt holes left behind by the factory exhaust.
inch lb torque wrench(60-80inch lbs at heads). Torx, Allen, and socket wrenches with extensions. needle nose pliers to pull out the old gaskets.
Snapring pliers will help a lot when dealing with the passenger peg (2 nails worked for me but took about 10 min to do a 5 second job)
Don't know for slip-ons though. Probably some ultra-copper gasket sealant to be sure you don't get a leak.
Ok, that covers what you need...
You will get popping if you don't upgrade the EFI or jetting if you are carbed.
Might as well do AC upgrade as well as mentioned.
