Better shorts runs every day then letting it sit. Just do oil changes at shorter intervals.

Also try to get longer ride in on the weekend.

Change the oil more often than the recommended schedule.

Besides oil temp, engine moisture, etc. does it affect the battery?

Your battery isn't getting the charge it needs after minimum two starts. You only giving the battery a "surface" charge. Get yourself a smart battery tender and use it daily if you don't get the longer rides in.

I wouldn't let a short ride to work stop me from riding my bike. Keep your bike on a battery tender. On the weekend take it for a longer ride if you can. You probably don't need to worry about engine moisture until the weather gets cooler anyways.
