Just a few thoughts since I've been there many times..
The area between Morehead City & Emerald Isle is basically a two lane highway (hwy 58). It's appx. 20 miles between the two points and since you're on a bike you'll really get that sea smell which is a bonus. It's a nice ride across the island on it's own, but you can take any sideroad and pretty much be looking at the beach or sound.
The two most populated areas on the island are Atlantic beach and Emerald Isle but between them are a few small communities including Indian Beach and Salter Path (home of my favorite fishing pier - the old Iron Steamer pier).
If you're starting in Morehead you should take a day trip up to Beaufort - it's only a few miles northwest. Beaufort is an old historical sailing town with one of the oldest graveyards in the south - they have some good seafood restaurants and a number of nautical theme shops - you can walk the docks and see some really tall ships...check out the Dockhouse if you're there in the evening as they usually have live music.
If you're around Emerald Isle you might want to take a ride up Hwy 24 into Swansboro - it's only a few miles from Emerald Isle and they have some good restaurants that look out over the sound there.
Regardless of what you do - you'll have a great time and it's much less crowded than places like Myrtle Beach.
