Custom paint jobs, no matter how good, will always hurt the resale value of the bike. Reason being, custom paint is unique to the individual who has it done. Chances of someone else falling in love with the same idea is slim, and even so, it is not original. People always pay more for original paint.

Custom paint adds to the resale of any older bike (4 to 5 model years from present model year) any bike that is newer it does affect how many people will be interested, but not the price, as long as it is done in good taste.
I see many a custom paint sell quicker in the used bike department at the local Harley shops in my area over stock paint, if its in good taste.
However there are those bikes that are done in crazy themes or schemes, you can't give away. Case in point there was one that the old Charlotte Bobcats basketball owner used to own that was done in a Basket theme that took forever to sell, and when it did the new owner took the bike all the way down to repaint it.

The paint on this bike is actually what sold me. I paid the same as I would have w/ factory paint. Nice paint job though if you ask me. It dont look like a watermelon anyhow.
