My 98 RKC has the MMI FI system and the only problem I have had in 40,000 miles is the head temperature sensor. I've had to replace it twice. Got 20,000 out of the last one. Who knows how long the next one will last. They are expensive and I'm hoping to find some sort of alternative, maybe an automotive sensor.
I had to reset the hot and cold idles as well. No big deal. I suspect the previous owner adjusted them real low like so many do. Sounds great, wrecks the motor.
I've done a lot of studying on the system and from what I have learned I can tell you that the MMI system likes to be left stock. The problem guys have is when they start swapping out stock parts for high performance ones like cams, pipes, etc. then the FI system doesn't work so good. There are ways around it like aftermarket tuners and such but I'm leaving it alone on my bike. If I want to go super quick, I'll jump on my sporty.

'98 RG here with the MM. 25,000 miles (yeah she was a garage queen before I got her.), and replaced the IAC. Fairly easy to reset the idle if she goes bad. As others have said they like to remain fairly stock. Give her time to warm up. She'll be good to you.

I have a 1999 RKC with the M/M injection, with Power Commander II. Never a problem with it.
The thing to also keep in mind: There are virtually ZERO after-market intake systems that are made for the M/M. Delphi only, it seems. If I remember correctly, the only thing I found is a Kuryakin Hypercharger set-up. I've scoured the parts catalogs continuously, and have yet to find anything made for it.

Try the Arlen Ness
Try the Arlen Ness stage 1 for the MM EFI, that's what I did. You have to order the 99-01 model which fits the MM system. Only thing you need to do is drill and heli-coil 2 of the 4 backing plate mounting holes to fit the 1/4 x 20 bolts, 99-01 has 2 1/4 x 20 and 2 other sizes opposite corners. I spoke to the Ness people on the phone and this was their recomendation.
