Mine are in the wallet, since I don't want the goods on the bike when I'm not around. I might consider putting it in a ziploc bag and then sticking on the inside of my helmet under the foam pad as a last resort. Since I'm the only rider, having it on me just feels better.

Since I have a softail and have no bags, I took some clear packing tape, laminated my registration card and stuck it under my badlander seat. (the seat has a screw instead of a bolt) so I can access any time.
Did the same to my wife's Sportster but she still has a bolt, not a thumb screw.... guess she'll have to ask the officer for a screwdriver. [:-]

RE: how/where do you carry your registration?
Used to keep all of it in the saddlebag when I had a bike with locking bags. Now I think I'll go with what nearly everyone says and put the documentation in my wallet where it's safe.
